MobileSubstrate has been updated several times in these days to fix errors caused by the Crown Redsn0w and iOS untethered jailbreak 5.0.1. If you have problems with some of your tweaks, not shown, do not work or your iPhone goes into Safe Mode you just have to go to Cydia and install the update that will appear automatically.
Furthermore, since this update does not have to reboot after installing MobileSubstrate anymore as before. This release also jailbreaks semitethered provide in the future.
